Based on the fact that C.E.L.L. troopers repeatly mentioned about Prophet going berserk when putting on the Nanosuit 2 and killing a bunch of elite soldiers, it is likely that at some point in issue 6 after being betrayed, Prophet took the Nanosuit 2 for himself after he was possibly stripped of his nanosuit. The same thing probably happened for the other surviving Raptor Team members. Prophet then regroups with the survivors after escaping from Hargreave's captivity and they try to find a way out when the Nanosuit 2 malfunctions or something and Prophet massacres everyone, one of the victims being Lockhart's son. This is probably the reason why Lockhart refused to support the nanosuit program.

It's hinted in Crysis: Legion that the reason Lockhart doesn't condone the Nanosuit program is because his nephew was involved in a mission similar to Lingshan where something went terribly wrong and cost him his life. Well, all of the CELL troopers confirmed that Lockhart's nephew was one of Prophet's victims and in Crysis: Legion, Lockhart seems to blame the nanosuit design for the cause of his nephew's death. Hargreave probably behaved and acted as if the captors are unaffiliated with CELL or Hargreave or lied that they are corrupt and such. This is done to probably have Prophet gain trust in his superior. Prophet then heads back to New York to report his findings based on what he witnessed and uncovered in the Ceph mountain. Then, the events in the flashback in Crysis 2 where Hargreave reveals his involvement in the Lingshan mess plays into motion.
